One pro to a manual transmission is that you can easily learn to drive anything once you get the hang of it. Every car is slightly different but most countries to my knowledge use manual.

I suppose another pro is you might be able to deter some vehicle theft if a thief doesn't know how to drive a manual. Kind of a niche pro, but one for the column, nonetheless.
